It sounds like the probe wasn't sterile and may have scratched the ear
drum, causing a mild infection. There's also possibility of allergic
reaction depending on what was on the probe. You might need an
antibiotic, but I am not a doctor. I would definitely see an ENT.

I'm also uneasy about the color of those dark flakes, that does not
sound like a description of "normal" ear wax, unless you've been
misusing Q-tips? You have to be really careful not to push wax into
your ear with them, the best way is to use rubbing alcohol to dissolve
the wax and then, if necessary, follow up lightly with a Q-tip to
remove any remaining liquified wax residue. Definitely do not push the
Q-tip to the end of the ear canal. I tilt my head sideways to apply
alcohol for about half a minute after showers and swimming, then apply
kleenex to the outside of my ear and tilt the other way to sop up the
liquid.
